flat area feature not Facing correctly

I have some flat areas on some solids that I am trying to run a facing MOP on, and some of them are not toolpathing correctly. It's as if the operation doesn't consider the rest of the solid. Also, when I clicked 'select flat area feature', I selected the 2 different faces shown in the file, but when I right clicked to accept it, only the one on the left registered.. I had to do 'select flat area feature' again and add the one on the right, which ended up not toolpathing correctly since it will eat into my board.

any ideas?

all I can tell you is that the one on the right had had it's end grain face extruded, combined, and merged all faces to make it one nice solid again.
